I understand that larger aircrafts are permitted to have the APU running while fueling, this is due to the APU being in the tail section of the aircraft and some distance from the wings.  The Challenger 650 being a smaller aircraft, is this permitted?

There’s no limitation of running the APU during fuelling operations, that I know of. Operators, of aircraft and/or fuel truck, may limit starting the APU during fuelling, however.
