Do you have a hardware switch bound to avionics on/off? If so, this hardware switch cuts the avionics bus, leaving those devices unpowered. The Honeycomb Alpha is prone for this (avionics bus 1 switch is bound to this by default). Solution: unbind this switch and reload the aircraft.

i experienced this also, but what i originally did was to uninstall zip file, moved the "Mitsubishi_MU2_Marquise_v2.0.0" to the x-plane aircrafts (X-aviation) folder and ran the installer from there.  That caused the issue with GPS not turning on and the autopilot to turn on.  I unstalled the MU2, removed the file from the x-plane aircraft folder, I re-downloaded the file, extracted it, and ran the installer from my download folder and it installed, and worked correctly.  Hope this helps.
