Just checked and that seems to have been the cause; I forgot that I had one point enabled flaps using an axis on my yolk; it was pushed slightly out of position creating the conflict.

After updating to the latest hotfix I've noticed my flap lever is now stuck at the 2 setting. If I move it, it moves right back. This happens whether engines are running or off. Hydraulics are all on.
