Cannot reach settings

I have two monitors and in Settings I checked the IOS box. After that I cannot reach Setting or anything else on the top of the screen. Is there a way to go back to default before starting the program?

Yes, crash X-plane (like use command prompt or ALT-F4) and you should see a nice little surprise waiting for you upon restart

I think deleting your preferences will do the same thing (but what Flying_Pig said will work too).
